Petrucci clocked the benchmark 1:37.968s early in the final hour while Dovizioso subsequently moved to a 1:38.185s before he crashed at Turn 5.
According to Team Manager Davide Tardozzi, both briefly rode GP18s at the start of proceedings before taking up GP19s.
Alvaro Bautista was on test duties for Ducati and ended up ninth, one position behind Pramac Racing's Jack Miller, who was on a hybrid 2018/2019 Desmosedici.
LCR Honda's Takaaki Nakagami had risen to second before being bumped back a position by Dovizioso, where he remained for the rest of the day.
Valencia test fast man Maverick Viñales was fourth for Yamaha Factory Racing having worked with two different engine specifications.
Team-mate Valentino Rossi finished proceedings down in 17th and at one stage pulled to a halt on-track due to a problem with his M1.
Marc Marquez tried a new aerodynamic package as he ended up 0.549s off the pace in fifth on his Repsol Honda, two positions ahead of new factory Honda rider Jorge Lorenzo.
Franco Morbidelli (Petronas Yamaha SRT) was again the fastest rookie in sixth position, fellow rookie Joan Mir led the way for Suzuki Ecstar in 10th, Andrea Iannone was top Gresini Aprilia rider in 11th, and the leading KTM was Pol Espargaro for the factory team in 15th.
